has there ever been a comic book story line where some
villain was able to from inside of a lead lined room
create a false Red Sun type of radiation thereby
taking superman's / supergirl's powers?

Yeah the animated superman series did that. Superman is defeated by a kryptonite rocket then taken as a prisoner in an underground, lead lined bunker with red lights simulating red sun. Supergirl is also captured and held in the same facility. Also another episode Superman is kidnapped by the Collector and put in a cage with red sun. Also in the Justice league movie Star Crossed Superman is kept prisoner in a red sun room. Also has a nice hots scene of Wonder Woman bound up. In A Better World which is Justice League two part story Superman is imprisoned by the Justice Lords in a red sun room.

The first part of this clip shows WW bound in Star Crossed.

in the flashpoint paradox comic/animated movie, in the parallel world superman was found by the government when his spaceship crashed in smallville and kept him locked in a room bathed in red sun radiation his entire life.

Also, in the post-Crisis Legion of Superheroes Superboy is destroyed by a Red Sun weapon used by the Time Trapper.

In the old Superfriends cartoon they did an episode like that....The Legion of Doom contracted with some Aliens in a plot to overtake Earth. But in order to do so, the Earth had to become more habitable for the aliens. So the LOD created some situations that had the Superfriends thwart....A flood that Flash whirl winded away, coldness that was made warm...but from the floods created humidity...all things so these aliens could come to Earth. Once here they turned the Sun red...and Supes lost his powers. If I recall, he was then flying around in a rocket car or something...and it has these extending arms/hands.

Good episode though.

In Superman vs Muhammed Ali, Supes had a little fragment of a red sun, or perhaps a red dwarf, to weaken him when he sparred with Ali in a pocket dimension...always wondered what happened to that piece.

Oh yeah I remember that. Great peril part where Lex Luthor tricks Wonder Woman and Aquaman to a metal smelting plant and puts them in metal molds going down a conveyor belt toward some molten metal.
